Actually, all three do have something to do with Wily. Sigma contracted the pure Wily Virus from Zero, creating the Sigma Virus. He also worked with the hologram Wily (same concept as the Hologram Light that upgrades X throughout the series) to create the Gamma clone seen in the final boss fight of X5.

Gate contracted the same Wily Virus upon picking up a piece of Zero's body from the Wreckage. THis is seen in the openings of X6.

The boy from X8 is related because he somehow merged with the Sigma Virus and created an army of Sigmas.
