I'm thinking its suppose to be a joke on the fact that Beedrill can't learn Fly or use Levitate.

Close but not quite. In the Nobunaga game, some Pokemon are constantly levitating above the ground, including most flying types and those with the Levitate ability. These Pokemon are immune to many of the field obstacles on the field.

How, Beedrill despite having wings, does not have that benefit. It still cannot cross rivers, falls to pitfalls, take damage from falling from heights, and gets washed away.
