Although, Yu-Gi-Oh wins this one. Pokemon can't even beat digimon.
For all the talk of Dialga and Palkia being able to create space and time, they still fall short. And looking closely, they seem to have to rely on help from lucario, dratini and other not so heavy hitters. Impressive in their own world. However...
Egyptian gods, galaxy/abyss/different dimension/ocean/inferno/chaos rulers, five headed super beasts and even their own space and time rulers. Just to name a few.
Although, Pokemon has Cynthia. So they win that round.

If you are taking mythos into account, arceus beats everyone. If you're not, well, he still beats everyone either way. Arceus out-did Dialga in PMD: explorers of sky in matters of time manipulation by allowing a paradox to exist separately from the main timeline.
