Of course Kyubey has emotions. Since survival, whether at the individual level or at the level of the universe, is not inherently good or something worth working for. Kyubey must has at least enough emotion to make the subjective decision that such things have value and are worth protecting.

I'm unsure that you need emotions for that.

The survival of the universe could be viewed as an objectively necessary thing for your goals, not just something subjectively good.
