At first I thought the train was over-cramped causing her to be in that position. Then I saw there was extra room(0:13) that made me understand she's in that spot by choice. NICE

It was pretty obvious by the end of the clip that she didn't want to be in that spot. Like anon2 said the animation made the scene not make any sense.

I actually think they just messed up the perspective and were supposed to be seeing through the wall of the train, when it cuts to them from a distance Kobato should be behind the man with the brown backpack on, but I think they fucked up the perspective, partly because the main characters stick out.
