Tomoyo is well-known for fighting, there are a lot of delinquents who'd try to pick a fight with her, even on school grounds. During school events where there are lots of outside visitors, such as Founder's Festival, she wears that costume to keep from being recognized by delinquents. (Though her kicks would certainly give away her identity)
