Am I missing something, but wasn’t Riza’s back completely burned by Mustang? Or did he just burn perhaps the most important part of it because I swear I remember that the transmutation in her back held a powerful secret, one that even rivaled what Mustang uses. Or am I mistaken?

Mustang actually did only burn the important part of the transmutation. My memory is rusty, but I believe Mustang is using a portion of the transmutation that was originally inscribed on Riza's back because the mastermind behind flame alchemy was actually Riza's father.
