Emiya should have lost. ^^
No matter if you hate or like him.

How can anyone beat his future self, that has more experience, might and wisdom then the past-self?

^Because the future self was worn-out already and could barely stand at the begining of the fight? And because if Archer killed Emiya, he would've died in the process, which would've been against his plans.

Herp. The whole fight showed, that even with being severly drained of prana, tired and without a master, Archer was still winning.

Shirou's ideal however resonated with what was left of Emiya in Archer. Deep down he still wants to believe in that ideal. So he "lost", because he lost to himself, he gave up.

Shirou said it, he doesn't mind losing against anyone else, but against himself he will never give up.

Still if Archer had been the one to face Gilgamesh instead of Shirou of the time, then the fight would have probably been over a lot quicker, cause while its true what Shirou said about not having mastered a single weapon, Archer has a life time experiance of using the bow which he mastered when he was young, using the dual swords and most likely other weapons too.
