They had to change the animation for those episodes to make the battle as epic as it was and stuff. I mean doing the whole battle between Naruto and Pein with extremely detailed animation would have been hard as hell.

I always interpreted the really weird animation in these eps as the raw power of the two combatants being so great it was starting to distort 'reality.'
