She wasn't programmed to like Ragna. She was only programmed to kill him. Her love for Ragna developed from vague memories of Saya's childhood that she has since she is Saya's clone. Being alone in the Boundary, she could only think about him, since he's the only thing she knows of at all, and she fell in love with him.

Hence why she still loved him even after her soul was put in Lambda. Her love for him wasn't programmed. That was her true personality. A scared, lonely girl who just wants to be with the person who makes her happy.
