All of the tags I have blacklisted work fine except when i click to read the newest comments. None of the tags i have blacklisted are actually blacklisted there.

Yes. The blacklist wasn't intended to work there. Just like the main post listing, where all posts will be shown regardless of blacklist status (with a grey box in front of them if they ARE blacklisted, of course), the main comment listing shows all comments.
Might be a good idea to add that grey box to the comments page too, though. You should submit that to the trac.

But it use to work. Before it would block tags that i had blacklisted.

Possibly coincidental.
Though tags are listed for images in the comments page, so it seems functionally possible. But I'd have thought mods would know of it.
It is probably better to just stay away from the comments page, let's be real here
