Mario's neck was not snapped, his entire head was crushed. Mario's demise is a reference to a sequence in the Metroid Manga where Samus has a nightmare about Ridley killing her parents by crushing both of their heads with each of his hands.
I don't understand why this misconception of Mario's neck getting snapped took hold.

Frankly I don’t think anyone died.
Megaman is a robot, meaning he’s functionally immortal if his CPU is still operational.
That popping sound could well have been Ridley’s knuckles from grabbing Mario (his bones crackle just from standing up).
Luigi is able to pilot his soul about and Simon didn’t seem concerned after eliminating Dracula’s minions.
And Mario is shown shackled after being blasted by one of those beams, you don’t typically need to shackle corpses.

The only reason to kill off Luigi was because he is the only one who can capture ghosts and entities. With all the most OP characters dead it only makes sense to start with with one which seems weak, but Kirby is OP as fuck. With the ability to suck anything up into an endless void, not to mention a new super power to utilize
