It doesn't *explicitly* confirm that Link settled down with Malon, but...
Twilight Princess pretty strongly hints at two things about the Hero's Shade: he's the ghost of the Hero of Time, and he's Link's ancestor. Both of these things are explicitly confirmed in Hyrule Historia.
In order to have descendants, Time must have settled down with somebody. It couldn't have been Zelda or Nabooru, since he isn't TP Zelda's brother/cousin or the next Gerudo king. It couldn't have been Ruto or Saria, because their races are amphibious (the hatching of a clutch of zora eggs is a plot point in Majora's Mask) and asexual (Kokiri are eternal children, and Wind Waker very strongly hints that they were wood sprites all along.)
Malon is the only one of his love interests he could have settled down with. If, for whatever reason, you want to suggest that he simply didn't settle down with an established character, then I can direct you to the fact that Link is the only person in Twilight Princess who knows Epona's Song, which was composed by Malon's mother, and which the Hero of Time only learns through spending time with Malon that he has no in-universe reason to beyond a personal desire to do so.
So I wouldn't go so far as to say that Malon/Link is canon, no, but as of Twilight Princess, removed from any personal bias towards any particular ship, it's certainly the most likely possibility.

And as a matter of fact, Ilia does not know Epona's Song. You can go back to TP's intro and see for yourself, she knows it as 'that song Link plays that Epona likes,' refers to it in those terms rather than by any sort of name, and specifically says that she can't play it.
If you want to go with the 'there is no continuity' school of thought, that's fine, but you can't use that to deny canonical facts.
