They hint at this in both games. In the first game when you visit Vale after getting your full party, there's a resident in town who if you read her mind, mentions that "Isaac's traveling around with a beautiful girl. I hope Jenna doesn't get jealous."

In The Lost Age. After you finish the Kibombo quest and head back to Madra, you encounter Karst for the first time. After Karst leaves swearing revenge on Isaac, Sheba questions why Jenna and Isaac can't sort out the isssues between the two groups. Sheba says "But Jenna, aren't you an Isaac an item? Couldn't you do something?"

Jenna's sprite turns a bright red, and she gets flustered about the idea. Jenna later in the conversation tries to fluff it aside by saying "So what about Garett and the others?" and Sheba chimes in "You mean... Isaac?" : ) and Jenna gets all flustered again. Kraden has to step in to save poor Jenna from further embarrassment.

It was always established in-universe, it was just easy to miss.
