If this had been the case, and Shirou replaced Harry and Rin replaced Hermione, JK Rowling would not have needed seven books to write the story. She'd just need one. Because that's all the time Shirou and Rin would have needed. Provided Voldemort was still Voldemort. If he was replaced with Kotomine, it would take two books.
Of course, JK Rowling would not have written that story, as it would have been too epic for her. Only Nasu Kinoko could do it. Or Urobuchi Gen, he could do it with Nasu's help.

While both could be in Gryffindor, I feel the hat would place Shirou in Hufflepuff since he's a human house-elf and Rin in Slytherin because she's a first-class bitch with a seven generation lineage.
Would be awesome to have a insane Hufflepuff running around swording dark wizards to bits and pieces.
