To answer the questions fairly without wanking over characters:
Touma's Imagine Breaker would probably have a hard time nullifying Nanoha's sustained beam attacks, not because she's so powerful, but because sustained attacks are exactly what his Imagine Breaker can't handle very well. The series example is Index's Dragon Breath attack, which he had a very hard time controlling, or Innocentius, which since it kept regenerating he could not handle without getting to the source of it.
On the other hand, the Mystic Eyes of Death Perception are not an activated ability that he can touch. This leads to two possibilities: since the eyes are activated by channeling mana through the Magical Circuits in the eye region, then it's possible Touma could null them (temporarily) as long as he has his hand on Shiki's head. The second possibility however is that in order to do that he would need to GET to Shiki, who can slash or stab him for massive damage he can't stop (remember, Imagine Breaker is useless against purely physical attacks).

Technically, Shiki would have some trouble killing Touma, at least more than the average guy. Touma likely lacks lines of death due to the anti-magical aspect of his powers. Not in the sense that he can't die, but in the sense that the magical aspect of his death probably doesn't exist.
That said Shiki is still a trained knife wielder, she could easily kill him normally, unless we bring into question Touma's dubiously speedy reactions (consider how often he stops electricity by lifting his arm).
