Yes, yes they do make sense. The reflections of Madoka and Homura obviously reflect their magical girl identities in the alternate timelines and how they contrast with their current forms in the main story. In the alternates, Madoka was a stronger person and character, while Homura was softer and hesitant. Over the many alternate timelines, though, their roles pretty much reversed until we get to the main story timeline.
