The original genetic material used was the same, but everything past that point was different. They didn't stuff Mikoto's memories and experiences into their bodies, so everything from the nurture side is their own. Add in the fact that, even with the same DNA, stuff that is more or less based on chance happens in the growth of organisms, and the sisters are functionally identical to identical twins.

"Scientifically" has no relation to the name of this particular clone. She is part of the SISTERS series of clones (Academy City name), #10032, but she is called "Misaka Imouto" by Touma as a way of differentiating them.
Came, as I recall, from encountering one while with Mikoto, and while Touma was doing double-takes, the clone referred to Mikoto as "Oneesama" (older sister). So, after that, he refers to the clone(s) (though he mostly only encounters one after that) as "Imouto".
Does *that* clear up why the clones are referred to as both SISTERs and "Imouto"? Genetic relationships were not applied, it was simply the result of appending a name to something that didn't have one before, by different groups.
