It's because she looks and sounds like Saya. It's not hate, she just freaks him out psychologically. It's also the tough guy attitude. He's shown a few times that he actually does scare. In fact, he got SUPER pissed off with Hazama because of what he did to her in Continuum Shift, even more pissed than he usually does. Jin's the same with Noel. He doesn't really hate her as such, he just freaks out and that makes him abusive towards her.
