1)the gundam has a giant technical advantage over the Zaku (the machine guns the 2 zakus were equipped with, barely scratched the gundam)
2)at least 1 of the 2 zaku pilots was a complete rookie and the other one probably didn't have to much experience either.
3)Amuro was a technical genius and he fiddled with computers the entire time + he found the manual of the gundam

It was pretty much thanks to the power of the gundam that he was able to fight them off.
