Just think...when Link get's the master sword he just drops the goddess sword and abandons Fi, leaving her here scared and alone in a cheap box with scribbled writing on it.

Take the sword she is forced to obey you, pick her up, she'll remind you to take the sword too....if she likes you.

^the goddess sword turns into the master sword, therefore, they're the same sword (in a way) and fi is inside of the master sword, too.
