Mr Fuji in the game with Prof. Fuji in the anime, is whole different person. And Mr. Fuji is bald but not wearing sunglasses
But Mr. Fuji still got his hand on Mewtwo creation though.

It was specifically Blaine and Fuji that made Mewtwo, that is Blaine, and I would imagine that this is more a reference to Pokemon Special than anything...

It's Blane, in the manga it's specifically him who creates Mewtwo while working for Team Rocket.
