Team Rocket had a pretty fair impact on the plot and overall progression of the game. They stalled you at Mount Moon(just after your first badge), at the Nugget Bridge(before or after second badge), at Pokemon Tower, in Celadon City(circa fourth badge or so), in Saffron(circa fifth-sixth badge), and Giovanni lead out of Viridian City itself, not to mention the harassing the Sevii Islands.

I'd say they were just as influential on things as Team Plasma was.
