Fi interrupts the gameplay and sounds like Hatsune Miku. Navi can be ignored. I would rather have a road hazard (Navi) than a road block (Fi).

As others have mentioned, there's the batteries message. Best part in my opinion has to be how terribly inaccurate it is. Typical life cycle of a set of AAs in a Wii remote with the brand I buy is around 30-40 hours of the controller being on. I've actively played games for over 10 hours with the same batteries since Fi told me they were about to die. I think she's just Energizer's bottom bitch.

On top of being annoying in a gameplay sense, Fi kinda sucked as a character overall. I felt zero compassion or companionship in her presence. I understand she was meant to be a bland, unbiased machine-like entity, but I honestly believe the creators purposefully chose to make her so boring because they were incapable of making a character that could directly follow up Midna. She was by far the most interesting of Link's partners yet.
I'm sure the next Zelda will have a partner with personality. I think they threw Fi in there as a boring buffer so that we wouldn't try to compare her to Midna. Now, next game, we're all going to be happy with whatever we get.

let's remember that fi is a A.I. as such she must state the obvious all the time but navi isn't a A.I. and get's annoying (fi helped me a few times when i didn't know how to beat some bosses like the ship boss since i didn't know about skyward slashing the tentacles)

fi points out almost every single detail that's going on as if she doesn't think I can figure stuff out on my own
navi nags me whenever I get sidetracked to tell me where I need to go

I guess the heart pulsating, Link turning red, and the annoying 'BEEP BEEP' wasn't enough. Also, If I had to choose between Navi, or Fi, I'd choose Fi. Sure, Fi points out everything that you can figure out, but a computerized entity in a sword. That's amazing!
