Except 3.0 was planned to be a big deviation from the original storyline pretty much from the beginning. I think it was Kaworus VA who said in an interview that he was at least informed of a "big and unexpected change in the narrative for the 3rd installment" right from the start.
The details may have been set in stone further down the line, but Anno never planned to do a simple retelling with miniscule changes.
