They are in separate rooms and he is using his byakugan(sp?) you can tell from the veins. I'm assuming that in the alt universe Hinata is a lot better then neji with detections and things.

Even though I know the author didn't have this in mind and I am adding the meaning: She sensed Neji's spying/harmful intent and found out he was spying on them. As a ninja he should be able to conceal his intent - so why didn't, he? Because given the eroticness of the moment, he let his guard down.
