Something that always bugged me is why is Otachi's baby called "Baby Kaiju"? Shouldn't it be Baby Otachi? I mean we know what type of monster it is cause the mother has a name.

It might not be the production teams official name for it but the wiki calls it Baby Kaiju, which I think Baby Otachi would suffice since it came out of Otachi.

baby Kaiju makes more sense as its the only baby shown. Its not even explained how a biological war-machines can breed, let alone why they would? are their male Kaiju, with giant wing-wongs waving around while fighting?
so many unanswered questions just so they could put a baby kaiju in the film.

^They don't need to answer the question, they assumed the audience can play connect-the-dots.
*SPOILERS*
Kaiju are created by the Masters. Masters can genetically alter Kaiju into multiple shapes and sizes. Masters therefore decided this Kaiju should be able to spawn a mini-one. Voila.

Allowing the kaiju to breed would mean more weapons. Basically while you make them they also make more of themselves as well and since they share a hive mind they are born with all the programing they need.
Otachi can make more Otachis to keep everyone busy while you make stronger monsters like Slattern.
Plus the numbers would steadily add up fast and overwhelm the humans if the monsters reproduce on top of new ones being made.
