something tails me that Vanitas has be awake in Sora's heart for some time now, maybe since the day Sora became a heartless, but he couldn't break free or take control over Sora, all he can do is watch and learn what is happen outside of Sora's body.

What does Vanitas have to do with Sora's heart? I know Ven took refuge inside of Sora or something like that but does that mean Vanitas is in there, too?

(Sorry for being an idiot, but I've never played DDD so I'm the KH story has started confusing the hell out of me).

Well, Vanitas is the raw Darkness of Ventus' Heart that Xehanort forcibly separated as part of an experiment.
At the end of Birth by Sleep, if I'm remembering and understanding right, they became one again, but due to the exact series of events and how things unfolded, Ventus' body was left in a coma, and his Heart went dormant inside of Sora. Presumably because of this recombining, there may yet be a part of Vanitas still alive inside Sora.

I agree with Anon 3's statement; At least most of it. If you think about it, Roxas (Sora's Nobody) looks exactly like Ven, and not Sora. If I remember right, both Sora and Kairi's Nobody's are the only ones that don't look like their original selves. I'm not able to come up with anything for Naminé, but Roxas is probably a meld between Sora and Ven. Roxas isn't exactly like Sora, who is completely kind and doesn't do rash things like Ven does (the rash thing). He does have Sora's personality at times, but Roxas is more aggressive at times.
