Guys he doesn't actually kill her. He kills the vision of her that the holy grail produced like Anon 3 said. But he still does sacrifice them in a way.

Kiritsugu definitely got a real raw deal in Zero. He ended up sacrificing his family for the Grail only to realize the Grail is nothing but darkness and death incarnate. Not only does he lose his wife, who admittedly didn't have that long of a lifespan to begin with, but also his daughter who will die inevitably of a short lifespan or be used as tool like he used his wife, he ends up becoming disillusioned by his own ideals and dies seven years later with a body severely damaged by the darkness of the grail.
