Rockruff isn't actually MADE of rock like most other Rock-types though, it's just a dog with rock elemental powers.
Plus Pokemon are only weak to ATTACKS of certain types. Just sitting in regular water isn't going to hurt a Pokemon, but getting hit by a Water-type attack will.

Also remember that their are certain pokemon like Rhydon and Nidoqueen that can learn Surf and swim in water.
It's only getting hit by a pressurized attack that harms the pokemon.
