This has been common for young girls in Japan for at least the last 15 years. The idea is that you are not supposed to see the shorts normally but if something happens with her skirt you see her shorts instead of her panties. I think this is often seen as a tomboyish or sporty trait as these girls are more likely to do flips, clime trees or other things that might result in an up-skirt view. Also common among cheerleaders.
Not all tomboys like to wear pants apparently. Not only that but it looks like there is a character troupe in Japan not often talked about in the west. It's hard to explain but I suppose "Girly tomboy" is one way of putting it. Chika from Strawberry Marshmallow falls into this type. She may want to look girlish but act boyish.

In this case it's just being faithful to the game, in which even when you're wearing a skirt, you still have the default shorts underneath. Nintendo is okay with sexy squids wiggling their kid asses, but upskirts are still a no-no
