Jenova killed Aerith, not Sephiroth. He was on Northen Cave in that crystal since Cloud defeated him at Nibelheim years ago.

Yeah, the most iconic scene in that game is sort of misleading, Jenova is disguised as Sephiroth during most of the game, the first time you even meet Sephiroth up close in the present day in that game, you have to fight a fucked up looking Jenova piece for some reason
