I believe that this is meant to represent the point in which she realized that no matter what happened...this wasn't going to end well. If they failed, she'd always be within that form of which she didn't feel could be loved...and if they succeeded, she had to return home and leave him behind. This is when she realized that, no matter what, their time together wasn't forever...and could never be. I never liked the Zelda story, but this game was beautiful in so many ways.
