There's a number of different ways of romanising Japanese, depending on what you want to emphasise and what you're willing to ignore; it could be Shiro, Shirō, Shiroo, Shirou, Siro, Sirō, Siroo or Sirou.
In this case, since it's their name we should respect how they choose to spell it, hence Shirow Masamune is correct.
