The existence of Chrona's gender confusion in the first place signifies that he is most likely male. It makes sense that Medusa would have raised him as a girl to break his spirit. Plus he has none of Medusa's which magic which might be because all witches are female. This is all speculation on my part. The creator specifically refuses to say and the only hint is when Chrona apparently uses the masculine form of an adjective when referring to himself in the manga.
