While everything, name, voice, etc., deems Crona a girl, the series itself says Crona's male.

The existence of Chrona's gender confusion in the first place signifies that he is most likely male. It makes sense that Medusa would have raised him as a girl to break his spirit. Plus he has none of Medusa's which magic which might be because all witches are female. This is all speculation on my part. The creator specifically refuses to say and the only hint is when Chrona apparently uses the masculine form of an adjective when referring to himself in the manga.

In the Manga...Chrona introduced herself to Maka as "Chrona, The Witch" after Maka introduces herself.

Hell, later on in the Manga, Chrona is referred to as a girl. Or at least by the scanlations done by Mahou-X.

Well unless Chrona outright says, it's all speculation as far as i'm concerned. I don't really want to know anyway, thats what makes Chrona a bit more interesting.
