I wouldn't say that she has little in common with the Legends.
Later tellings of the legends stated that she was originally a beautiful, ravishing maiden, who was cursed by Athena for banging Poseidon in Athena's temple.
Also, the legends told that upon her beheading at the hands of Perseus two offspring came forth, one of which being Pegasus.
So other than the time basis issues, which FS/N get's away with pretty well because she's just the 'soul' of medusa, she stays in line with the legends pretty well.

If I might add to what Anubis said, Rider supposedly has a skill called "Monstrous Strength", which can turn her into the actual Gorgon of legend if she uses it for too long. (And of which there appears to be a concept sketch of.)
But like Caster's Golden Fleece, we never see it in action. Or if we do, it's in Hollow Ataraxia, which I haven't gotten to read yet. ;_;
