Did anyone else see the old animated Zelda series? Haha, his magic pocket. As good explanation as any.
Either that, he keeps them in his hate.
For TP. Midna probably just ... twilighted them away..
Yay made up words.

Ever wonder where link carries all his stuff? Also, of course, wonder why he wears a skirt? The answer is related, and very simple. His ASS is connected to hammer-space. As observed in OoT and Majora's Mask, when Link requires an item, he simply reaches back and grabs, straight from his anal cavity, whatever he wanted. ;)

@437227: That "Holy Bible" you're referring to was known as the Book of Magic in non-japanese NES Zelda releases. It basically powered up an item called the Magic Rod. Doing so, pretty much made the candle item from the same game obselete.

Where he keeps it is simple. The pouch he has is a Bag of Holding which can hold up to 1000lbs in a stasis field and to get it out you just put your hand in and think of the item and it appears in your hand :)
Also, most useless I would say was that pinwheel thing in TP, followed by the magic armor (Why waste rupees).
Ice arrows in OoT weren't that useful, but they were optional.
