Some personifications are so nice that it kinda makes you wish they had there own Anime/Manga series.
Cut off the whole "real humans catching pokemon" and make it a world where one strives to be the pokemon emperor which would automatically shoot them into the legendary category.
Actually scratch that part about capturing stuff. Make it so that when they defeat there opponent they get an item filled with there "Essence" which allows them to use that other personified Pokemon power once.
Also when they evolve there powers and appearance grows similarly to there evolved forms :D

I do think it's a good Idea, but then you'd have people who look to similar, I think it would be a better idea to have it set the future...
It's past ashes time, we're onto his great-great-Grandson or daughter(I always thought it be cool to have a female pokemon protagonist) and pokemon and humans are living peacefully together(they should be a new region).....When suddenly a large Colosseum rises out of the middle of the content, and however many new pokemon have been discovered, that many people get picked for a type of fight that happens only once every so many years, and the Protagonist is one of them of course. But what the Tournament does is give the chosen people the ability to fully communicate with pokemon, but especially their pokemon, and what happens is that they gain the ability to "fuse" with the one pokemon they love the most, and they gain their knowledge and abilities(attacks/moves etc), and they have to fight, to see who wins.....While fused they can talk, and plan and stuff, and can even switch out who is in control of the body.
