Misato whispered Shinji's name just before she passed out, reminding him of what she playfully said earlier, that he could use her body to relieve his sexual frustration. At first he thought she was teasing him, as she often did, but the passion in her voice just then made it clear she couldn't have been more sincere.
His only regret is that she's not awake to feel good too, and he dreams about how beautiful she must be when she climaxes.
Next time he would wait a while, and train himself to last longer and longer, in the hopes that she would wake up with him inside her and they could share the feeling together.
