Here are my feelings for each team:
Team Rocket- While the first baddies of the games, they do need a little more, steal pokemon to rule the world is kind of empty. Plus you think that the last gym would be some big showdown against Team Rocket since Giovanni is the leader and all but it's just a battle with him.
Team Aqua- I find them kind of funny as they want to cover the world with more water despite the fact that most of the world is covered in that already. xD
Team Magma- I would side with them more than Aqua since like I said there is already a lot of water covering the planet, and Groudon happens to be a favorite of mine. x3
Team Galactic- Interesting to create a new universe while destroying the old one, doesn't feel deep either though that might be because the leader Cyrus is a man of no emotion which works from him.
Team Plasma- I know people may not like this but I just got to say Team Plasma beats all the others. Ghetsis manipulates many people even his own son to believe they are fighting for a just cause when in reality he wants Team Plasma to be the only ones to use pokemon so they can rule the people of the world. He has the most deep and complex plan out of the other team leaders that I say that Plasma is Win.

No anon2. Team Rocket is stealing pokemon to raise fund for the searching of Mew DNA and CREATE their own Legendary Pokemon from it.
They also straight criminal. Unlike the other team that think their doing is for good intention. Team Rocket is the bad guy to the end. Giovanni and his team Rocket know that they doing is bad, and what more is, they do not try to hide it with so called good intention. Also, Giovanni seem to have fanatic follower of his intention, the 4 Executives. We know that Giovanni have already dissolved Team Rocket after he got beaten fairly by Red in Gym battle just because he thought himself is too weak to meet up his follower expectation, but the 4 Executives still want him back.
I called that BADASS(for Giovanni)

Giovanni and his team Rocket know that they doing is bad, and what more is, they do not try to hide it with so called good intention. Hello hangar, Anon 2 here. I would like to correct you on something. Team Rocket only created Mewtwo in the anime canon, but in the traditional canon that is the games there is no word of Team Rocket having anything to do with Mewtwo. Which still makes their plan come off as, 1) steal Pokemon 2)????? 3) Profit. Not to say that I don't like them but still.
And with Plasma's fake goals make it all the more interesting. With Ghetsis trying to convince people they are in the right just so he can be the only one to have pokemon is genius. I mean with no one else with any pokemon to rebel against him the world is as good as his, making that manipulation that he uses go a long way. And even after N is defeated Ghetsis has the balls to fight you knowing you have a Legendary Pokemon in your party. But this is all just my opinion.

Hello hangar, Anon 2 here. I would like to correct you on something. I'm not hating team Plasma actually. but I became hate it when people praises them too much to the point of worshiped them because of their plan. If seen that kind of a plan already and woth more straight motives.

And nothing in the games points out to the fact that Team Rocket was involved. Now the reason and funding for it, maybe it is meant to be a mystery as to what factors went into Mewtwo's creation.
With Plasma using "good intentions" it gets people to think about how they are doing things and what is best for their pokemon. Their plan also deals with the possible problem of rebelling against them. Sure granted that a lone trainer fighting against them took them down like every other team, but at least they had plans to try to avoid that unlike the others. I don't really worship them for their plans but at least theirs is the most solid and well thought up plan when compared to Team Rocket. And you got to give Ghetsis some big credit for facing you and not caring you have a legendary dragon on your team.
