Oh, I get it.
it's a reverence to the 14. movie.
When the Sword castel is flying in to the atmosphere and as we all know rayquaza is known for destroying/attacking anything that dares to reach the atmosphere.

It's also a real nice explanation why they don't know anything about space. Rayquaza is probably destroying all satelites or shuttels they send out.
