Actually, you can't. Penelo plays a rather vital part, especially at the start of the game. If she hadn't been kidnapped, there would have been no reason for Migello to cajole Vaan, Balthier and Fran into going after her. While being held hostage by the Empire Penelo does exert some influence over Larsa, making him (and Gabranth, who wished to protect him) eventually turn against Vayne. Furthermore, Penelo serves as the anchor that keeps Vaan with both feet on the ground. Her point of view is that of an ordinary person being dragged into an extraordinary situation beyond her control and doing whatever she can to help out. So yes, she does matter. You just have to know how to look for it.
