According to the book Hyrule Historia, the Hero's Shade is a spiritual manifestation of the regrets of the Hero of Time, the Link seen in The Legend of Zelda: Ocarina of Time and The Legend of Zelda: Majora's Mask.

Hero's Shade is another thing that shows how shitty Twilight Princess really is. Not only was the game originally planed to be a sequel to OoT but it was clearly worked on as such and the Shade was supposed to be something completely different like Link's father or possibly the Fierce Deity. Ultimately the Shade makes no sense as Link is to powerful for the Lost Woods to effect as shown in OoT and there's no reason for him to feel regret outside of his allowing Zelda to fuck up the world.

This fate was actually hinted at in OoT, after finding Fado in the Lost Woods. I can't be the only one who remembers her asking Link if he was going to be a Stalfos, too...
