According to the official timeline, that Link doesn't exist in the same universe as Aryll. Aryll is in the timeline that adult Link defeated Ganon before leaving to the past permanently, whereas that Link is from the timeline where Ganon defeats Link and takes over Hyrule. The latter timeline contains A Link to the Past, both Oracles, Link's Awakening, and the original two NES titles, in case ya wanted ta know.

Links Awakening is actually a short time after Phantom Hourglass, so it does make sense, since she would still be quite young when Links Awakening takes place.
