Paine is so fucking hot. My only issue with a lot of fan art of her is that too many people portray her in situations where she's getting dominated.
That raises the question: Are there really that many people so terrified of a powerful female character they have to depict them being subjugated in order to make themselves feel stronger?

You're asking the right questions. The answer really is "yes".
Think about how women are portrayed in fiction versus how men are portrayed, then think of how both are depicted in fan works/art.
The men tend to be given protagonist roles (especially in videogames), while the women usually get tossed into "damsel in distress" or "love interest" roles. While a few exceptions exist in videogames, and more exceptions exist in things like certain genres of anime, the norm really is "male hero, female prize".
For further proof, look at the explicit-rated content here. Look how big the "rape" tag is, and how much of it is being enacted on female characters. Look at the usual male roles (dominant, rapist, overpowering, master) that appear in rating:e artwork, then look at the usual female roles (submissive, victim, fucktoy, whore, slave). That's a pretty striking contrast.
Also, there's very little explicit content here aimed at women at all, even though plenty of women do use the site, and quite a few women do like to look at explicit content. Unless they find what men happen to like/upload appealing, they're shit out of luck, for the most part. Really, if you don't like the mainstream "submissive women for male enjoyment" thing, you can get short-changed pretty easily. Sometimes you can't even avoid that stuff (ex. countless images of girls with their tits hanging out that I can't even blacklist because people won't use the goddamn "breasts_outside" tag).
But, at least there ARE some tags that go outside of this usual dichotomy.
