maybe Zelda is harassed by her inner demons: all the pain, all the suffering, seeing all the people affected by Zant's attack, surrendering herself in order to save her kingdom... so even if this battle has already ended thanks to her and Link, she's still affected by this, and Link is trying to help her suffering.
Link is embracing her, and yeah, they're making love in a very romantic way, but he's seeing how much is suffering, so he wants to help her with this, and at the same moment trying to calm her a little.
Is difficult for her, but his kisses helps her to feel a little more safe, and after all, she's with the hero who saved Hyrule, and at the same time probably Princess Zelda feels guilty about Link's destiny and the fact that he was forced to fight in this battle, after all he was living an ordinary and quiet life before this.
The hero wants to feel her sorrow, and his best way to do it is by caring her mentally and physically.
