Yukimura is female. This was revealed in the novels well before the first season of the anime was even planned, and it's revealed in a rather blunt and hard-to-deny way: several of the female characters actually check and find no penis.

This also occurred in the second season of the anime.

Remove the tag again from similar images and you will be banned.

I always preferred Yukimura dressed as a girl, but given the fact that Yozora is a bitch trying to confuse her about her gender, she started dressing her as a boy after finding out she was a girl. Pretty disappointing that she didn;t let Yuki actually my race her femininity...
