Samus has gone through (to my knowledge) three different 'official' hair colors.

Current Gen Samus has blonde hair.
Original Metroid Samus had brown hair in the 'complete run' bonus (shown above), but if you used the cheat password
[JUSTIN BAILEY]
[------ ------]
you skipped half the game and she wore the leotard shown above and had seafoam-green hair.

Some speculate this is because you had the Varia Suit upgrade by that point, thus altering your color scheme (also noted in that the leotard is the color of the Varia Suit's armor.)

My personal canon has always been that she's naturally green-haired (as a result of Chozo blood infusion altering her body chemistry) and just uses hair dyes. Your mileage may vary.
