Rarity seems to be based on the Nu Gundam and/or Hi-Nu. (I'm assuming more the former because of the asymmetry from the couch, though the color scheme seems more in line with the latter.) The head seems like a Unicorn Gundam head at first glance, but I think it's actually closer to the Nu/Hi-Nu; the horn throws it off a bit.

Fluttershy is more clearly based on the Turn A Gundam.

@spectraline - The couch is a visual gag that is used in one or two episodes of the show. It gets used in the episode "Lesson Zero" (s1e03).

On the Gundam, that place is taken up by a set of six fin funnels (ie remote control laser drones) that gives the design an asymmetrical silhouette.
