Well, to be fair SS Link is the only one of the three to have grown up with his Zelda.
OoT Link was locked away during puberty and TP Link talked to his Zelda for like a total of ten minutes. Also, I don't think those bee larvae are helping your relationship TP Link. -_-;

There's something important that A Link Between Worlds has established. Even though WE don't see any meaningful interaction between Link and Zelda, they can still fall in love. If you talk to the guy who dishes out gossip, he says that there are rumors that Zelda wistfully looks at a painting of a previous incarnation of Link and Zelda embracing (in that, there's an implication that she, too, is looking for a romantic relationship with Link, and there aren't any meaningful/romantic interactions between the two of them, either).
What I think is that with Skyward Sword and ALBW, the creators are trying to established that the two are destined for each other (that was even the interpretation of the person who did the oneshot in Hyrule Hystoria- the Goddess fell in love with Link, and so she reincarnated herself so that she could be with him in a next life).
What I'm getting at is that even though Link and Zelda in Twilight Princess didn't get much screen time together, there's no reason they couldn't have fallen in love later on. Given my previous point and fairy tale tropes (you know, the knight in shining armor rescuing the princess and living together happily ever after- and what is TLoZ if not a series of fairy tales), the argument that they don't spend too much time together to refute their relationship doesn't hold all that much weight when you think about it.
